I have a theory about the story. Basically they were originally going to do one game with 35-40 missions but with a complete story. Then Activision came into the picture and convinced everybody that they could split the game into a trilogy and make lots and lots of money. Then they also pushed the deadline up because they wanted to see the multiplayer go live sooner (and let's face it, multiplayer is what makes Blizzard money, the campaign is kind of just icing on the cake). So not only did Metzen have to do a quick rewrite (all while working on all three Blizzard franchises...just think about that workload for a second), but he had to come up with "filler episodes" to expand a 40 mission story into a 90 mission trilogy of games. That's why you get all of these "fun in concept, but poor in story" kind of missions - those things are the equivalent of "filler arcs" in syndicated anime. It isn't supposed to really push the story forward or develop some of the characters, it is supposed to fill up space to give the team time to make a good episode. I honestly think much of the blame for this travesty falls on the shoulders of corporate meddlers.
